After moving your accounting data to QuickBooks Online, follow these steps to reconnect your stores in ConnectBooks.
Your store settings won’t transfer automatically, so save them before disconnecting QuickBooks Desktop.
Before you start
Check your accounts and item names. QuickBooks Online must have the same accounts and item names as QuickBooks Desktop. If an item name doesn’t match, the product will stay unmapped, meaning it won’t be linked to a QuickBooks item.
Check your Sales and Fee Breakdown setting. You’ll find this in each store’s QuickBooks Settings. If it’s set to Item or Category, contact support before disconnecting QuickBooks Desktop.
1. Save your settings
Go to Stores & Files → select your store → QuickBooks Settings.
Save the following for each store:
QuickBooks settings: Take screenshots of the QuickBooks tab. Then click Configure Advanced Settings and take screenshots of those settings too.
Advanced Mapping: Check the third column for accounts you’ve changed from the default. If there are any, click CSV Bulk Update and download the file. Check that it includes your saved account choices.
If Track inventory is set to Yes, also save:
Inventory Settings: Take a screenshot of this tab.
QuickBooks Mappings: Go to Listings → select your store → QuickBooks Mappings → Export.
Label each screenshot and file with the store name so you can find the right ones later.
Save the settings for all stores before disconnecting any of them.
2. Disconnect QuickBooks Desktop
Repeat these steps for each store:
Go to Stores & Files and select the store.
Under Accounting Application, click the three dots → Disconnect from QuickBooks.
Type "Continue" in the popup to confirm.
3. Connect QuickBooks Online
You only need to do this once.
Go to Stores & Files → Accounting Files → Add Accounting.
Select QuickBooks, then click Connect to QuickBooks.
Sign in to QuickBooks Online and approve access.
Next, turn off automatic apply credits to avoid sync issues:
In QuickBooks Online, go to Settings → Account and settings → Advanced.
Under Automation, turn off Automatically apply credits.
4. Reconnect your stores and restore their settings
Repeat this section for each store.
Connect the store
Go to Stores & Files → Stores and select the store.
Next to Accounting Application, click Connect.
Select QuickBooks, choose the QuickBooks Online company you just connected, and click Continue.
Restore the settings
Click Settings.
On the QuickBooks tab, enter the settings from your screenshots.
If you saved Inventory Settings, restore those settings too.
If you downloaded an Advanced Mapping file, open Advanced Mapping → CSV Bulk Update and upload the file for this store.
Click Save and Complete Setup.
If you exported a QuickBooks Mappings file, restore it:
Go to Listings → select your store → QuickBooks Mappings.
Click Import and upload the file for this store.
Before turning on auto sync
Check your first exports in QuickBooks Online to make sure everything looks correct. If you need help, contact our support team.
